I know that the Japanese language is rife with pun opportunity (oppuntunity?) given the whole thing with the characters, pronunciations, etc.
But are there also puns like portmanteaus, or spoonerisms, and the like?

I'm not Japanese but I've been here ~4 years & I don't think I'd ever call someone a 'baka' unless they were a really close friend & it was very obviously a joke since it can be offensive (and I'm in the Kansai region where you definitely don't want to call someone that). In the late 90s/early 2000s, in older parts of Tokyo/Nagoya it was mixed in with the dialect where "'Good morning bakayaro" (in English I'd compare it to something like "What's up motherfucker!" or along those lines) wasn't uncommon & even casual greetings. Now, if you said the same thing to someone in Osaka or Kyoto they'd likely be offended and make a face at you. Instead, they'd use "Aho" instead in the place of 'baka'. Japan is so wide! Regions matter quite a lot. I'd guess some Japanese fans find it offensive, while some don't based on the above. It's definitely not as casual as manga, anime, games, and movies make it out to be. But, at the same time I know most of the people saying it are doing it completely harmlessly & jokingly not even thinking about the culture, using it as cute nickname (which I think is completely fine, btw. unless she says otherwise). I wouldn't say it's as bad as mixing someone's name with 'retard' to form a nickname, but it could be interpreted as something similar to that.

The baqua joke doesn’t culturally translate, because unlike in the west, depreciative humor isn’t common in japan. In the US well-intentioned jabs and straight up mocking are normal and considered funny. Being rude to your friends in America is being friendly, but in Japan being rude is just being rude.
I hope she does not take it to heart and bashes herself about it.
